Ships in your universe don't appear to be designed for straightforward fighting - more for troop and resource transport. Therefore, it would be advantageous to have a highly mobile platform that could not only move quickly, but also hover steadily so aircraft can quickly and safely land and take off as needed. This is why I think such a vessel should be superior to your current "in atmosphere" spacecraft, which would need to always be on the move to stay in the air.
If you think about it, this vessel seems to have been designed around the concept of an enlarged Drone.

The Fighter is, however, a fighting aircraft. I didn't want to have too much content on secondary features, such as spacecraft, which probably won't become important, at least for now.
As for that giant drone-thing, an airport or cruiser would be much more efficient, and safer. Nevertheless, experimental equipment, weapons and vehicles did occur, so why not have a giant drone-cruiser?
That would be great if it was intended to be a cruiser; but it's a carrier. The two classes of vessels have very different designs and purposes – Cruisers are often used as escorts and scouts (and have limited room for aircraft), while a Carrier serves as a mobile base of operations and capital ship (has room for lots of aircraft).
