1. While Guthix Sleeps.
2. World Wakes
3. Ritual - would be higher, but god the ritual part was such a let down in comparison to While Guthix Sleeps. I mean WTF, so much anticipation and building up of the character of Lucien, for him to be killed in a tick...

Favorite is easily While Guthix Sleeps. This quest had great puzzles, combat, story. Really everything anyone could ever want from a quest.

Honorary mentions:

One Piercing Note: Probably the best standalone quest, this adventure features a story that is entirely on its own and actually beats out some of the lesser series.
The World Wakes: My favorite combat-centric quest. This is an awesome adventure that is completely integral to the upcoming story of the game, and the ending actually made me feel something for an MMO character. What is this, The Last of Us, making me care about characters?
Rune Memories: This makes the list for exceeding my expectations more than any other quest I have ever played. I went in expecting a shallow, low-level quest that could have potentially ruined the older lore of runecrafting and the wizard's tower. What I got was a deep look into the tower's history as well as a fun journey with the best of the Signature Heroes.

Actually, Fswe1, could you remove my vote for "Underground Pass" and replace it with "Desert Treasure"?

I was thinking about it; I just love how Desert Treasure takes place over a wide area, not just in a single cave. The bosses, the triumph of completing it, the rewards (Ancient spellbook, awesome hidden lore and ghostly robes).

Really it's a close tie between DT and UP, but those extra little parts to DT just push it to number one. :P

My favorite quest is The World Wakes! I don't see how people can vote for While Guthix Sleeps as their favorite quest. TWW, ROTM, and Branches were all more exciting for me.

The Chosen Commander is my favorite quest, followed closely by The World Wakes and One Piercing Note. The cave goblin quest series drew me in, and its epic finale cemented my love for Zanik and the Dorgeshuun. :D "Ptolemos, the friendly, informative Mahjarrat."

It's quite hard for me to pick a quest that I like the most. Aforementioned grandmaster quests like While Guthix Sleeps and recent stand-alone quests like Song from the Depths are good on their own ways, and it has been such a long time that I have forgotten about how I felt about those quests altogether. But if I'd have to pick one favourite quest, I'd say Rune Memories is my favourite.
The story is deep, the characters are well written, plenty of new lore was revealed and although there are few issues with the quest, the overall experience was great.
