While some epic quests like While Guthix Sleeps are, indeed, amongst my favorites, I feel like some quests should deserve more attention.
A Soul's Bane:
I'm so fond of the concept of fighting your "inner demons". I wish there could be a spiritual sequel to this quest (same concept, but different settings). RuneScape lacks true, thorough psychological challenges and I think A Soul's Bane, although not quite perfect, was a good start.
Underground Pass:
I noticed quite a couple of you already mentionned this quest as amongst your favorites, but I want to add my own little comment to it.
That quest felt like a good old-fashionned adventure: you venturing into a dark area by yourself, with barely any NPC to guide you. Having too much hints decreases the ammount of satisfaction you get when you finally overcome this challenge which is the quest. I wish future quests could deliver less hints, but not penalize us too harshly for trying out anything. In my opinion, The Underground Pass should be a reference for future projects.
Defender of Varrock:
The first quest to really trigger a panic mode within me. Yet, the recipe was so simple. Send an undead army attack a busy, popular town and let the adventurer deal with it. Being in the Sixth Age, I can see a thousand and one opportunities to reuse this type of scenario. Though, to really make the player panic, I think there should be a time limit and a couple different objectives to complete. But, please, be reasonable with the time limit.
The Cave Goblin/H.A.M. quest series, as a whole:
I think the character development was amazing in there. I just want to say I liked Zanik. I liked her because she felt real. I'm running out of space, so I just want to remind those who develop characters in quests to take your time to find us a good reason to like the character and please, not just for the rewards.
