I'm going to have to go with While Guthix Sleeps as my top quest as it was the introduction to lore and was an awesome quest, also the fact that it ties everything into one, leading up to the Ritual Of The Mahjarrat.
The Mahjarrat being the awesome beings they are, make The World Wakes another of my favorite quests, linking WGS and ROTM.
I would have to say the World Wakes because it had everything: Lore, music, combat, puzzles, great characters and I got to know Guthix in a few minutes and it seemed like I'd knew him all my life.
While Guthix Sleeps is a close second but I think TWW topped it just a bit.
So many great quests to choose from. I loved WGS and TWW, but I also adored Chosen Commander. Then there's the Fremennik quests, which I love because I'm a massive fan of Germanic cultures and tribes. Even Carnillean Rising is a really good quest, flipping the idea of questing on it's head, as well as having a very impressive soundtrack.
However, my vote has to go with Branches of Darkmeyer. The Myreque series is by far my favourite quest line, and BoD made me feel as though I was bringing the fight to the vampyres, rather than defending from Vanstrom. It had nice puzzles; ones which weren't too difficult but were still fun. It had some new lore and built on some older lore. It had very good rewards, especially in Drakan's medallion and the large lumps of exp. Most crucially, though, it had a challenging boss fight which just added that extra layer to the quest.
Too many quests in the past have had a great story, but once it came to the boss you could just turn on a protection prayer and steam roll it at level 50 or something. Vanstrom Klause was different in that respect, and also makes me excited for further boss fights in this series.
I see Lord Drakan as being much more powerful than most people even realise. I'd wager he was at least as powerful as Zamorak prior to his ascension to godhood. He's a great villain, and I expect that if Vanescula tries to take him on, she could be in for a bit of a surprise...
Keep it up, guys! Still nobody for the Slug Menace?
On a side note, do you guys think Birthright of the Dwarves will make its way into your own top 10? Knowing Mod John A, and considering what Mod Osborne said about it in that lore video, it's going to be brilliant.

Damn, WGS, TWW, ROTM. (BOD on the sidelines as not one of the 12)
Really enjoyed all of them, but after much deliberation - WGS. Love lore, loved dashing all over Gielinor, finding hidden places, even really liked the semi-realistic length of journal (43 pages?). Also, was surprised by the deaths of the heroes and the 'baddy' winning.
I have to go with either The World Wakes or While Guthix Sleeps; both are epic in proportions (although the former is much shorter), and are so phenomenally important to the storyline of Runescape. They also have Mahjarrat (the Mahjarrat quests being my favourite), making them great hits for me. Ritual of the Mahjarrat comes a close second, and Temple at Senntisten probably third.
