I dunno. This particular mission seems a bit... ambitious.
I mean, Lachlan's superiors somehow expect a group of 5 human
soldiers
mercenary (terrorists?) to lock down a board room meeting guarded by gangsters, taking more hostages than they have personal while simultaneously seizing the basement labs at the bottom level.
Meanwhile, Liam has information that the Bonannos crime syndicate are bad eggs. If he knew this, why would he begin his investigation at 7am while everyone was in the meeting with their guard up? What would he be hoping for, a citizen’s arrest without evidence? Wouldn't it be easier to just raid the place at night, if all he needed was evidence?
Meanwhile, Annie is just... there.
I have a general idea of what Lachlan's team could do given his resources, but this situation does seem a bit weird.

It's a black ops, so, basically, your team is expendable. This is meant to allude to the 'corporate greed' theme. Also, although you are up against gangsters, they're basically thugs with guns, and military personnel will sweep them out easily enough. The mercenaries down below are a bigger problem.
However, there are multiple ways you can play this mission out, of varying difficulty:
Sound the fire alarm; this will force the building to evac, get the immediate attention of the fire department and the police, and allow you to complete most of the mission easier. However, your team will not stumble upon discoveries.
Sneak into the facilities via the sewers: you will have to fight the mercs, but you will find secret things. There is also a Big Daddy wandering the facilities, and he may attack your team or the mercs if provoked. A single bullet will put him in a rampage.

Big Daddies are drawn to Little Sisters, so you may even be able to 'lure' or 'guide' a Big Daddy.
Enter the skyscraper, announce your presence as a spec ops, and initiate lockdown. You will have to fight gangsters, but you will uncover their plans as you'll be able to apprehend mobster bosses and Little Flower leaders; they will probably surrender if things don't look good. You'll also obtain valuable information for L3 and yourself.
Contact L3 Technologies and request reinforcements. This wasn't mentioned, but I figured it didn't have to be, as it was kinda obvious. You can also get L3 to request assistance from the FBI or New York state police immediately.
Your mission briefing reveals that lethal force is authorized, and a few military codes are abrogated; you can get away with just about anything. That, added this is a black ops, you're gonna be OK. L3 is against Little Sister production, so can potentially be a legal terrorist organization. This'll be your moral gray zone.

Based on what I know of 1950's and 1960's urban ops, the idea of charging a fortified building wasn't something people trained - or particuarly wanted - to do. Even if they did, some "declassified" assasination plots basically amounted to giving the hired help poison pills and hoping for the best.
Also, what are l3 technologies?
I've considered your ideas, but came to the conclusion that our characters don't need the building to investigate the basement.
