So, I did have some more reading on the Halo universe.

The Gravemind has an ability known as the 'Logic Plague', which allows them to 'infect' technology. It's mainly used to corrupt AIs by persuading them to defect, give up information, torturing them, or causing them to behave erratically. But in some cases it can also be used against biological individuals.

Between Halo 2 and Halo 3, the Gravemind used it to pry information from Cortana, and during the Forerunner-Flood War he also used it against the Forerunner Didact, who would later become the antagonist of Halo 4. It is also speculated that he used it against Truth, which is what made him behave so erratically throughout Halo 3. The Gravemind also used the Logic Plague to make Mendicant Bias, the most advanced Forerunner AI ever created, defect and aid the Flood.

So, if the Reapers are machines, couldn't the Gravemind use the Logic Plague to infect the Reapers?

I've only played Warhammer Space Marine, but it seems the weakness of the devils themselves, is they do not use firearms or ranged weapons. They only have swords, but they hit like hell. The Chaos Space Marines do have Titan trooper-level armour and impressive plasma-based weaponry, I think almost as potent as the Covenant Hunter's armaments, but more rapid-fire and longer-ranged. I've also been looking up pictures of Warhammer Daemons in imgur and I think sometimes, the devils do have firearms. For the sake of role-play, the Daemons will have some third-party troubles as well, to interfere and so give the users a chance.

Possibly, if the Gravemind can infect technology, I don't see why it can't be done on a Reaper or two. The Leviathan of Dis clearly indoctrinates an entire Reaper ship, forcing it to malfunction or deactivate, saving the shuttle Shepard is on.
This should be an interesting concept to work with, thank-you for sharing. Also, thanks for sharing the better pictures some pages ago, they really helped.

In your latest post for Titanomachy for Bob, you don't specify what he does in the terminal prior to somehow confusing the Collectors and Cerberus. The Collectors and Cerberus are entire factions, and since Dr. Prindle is not an Information Warrior, he does not have the ability to confuse entire factions at will.
So, I think you should add this is an attempt, not a forced "godmode".
