You're too busy thinking what is reality, compared to what the character thinks is reality. For all we know, the scientist may believe Husks are still human - making the whole situation a pretense for "control".
Now THAT would make for an interesting character.

I find it difficult to believe that any scientist with a reasonable amount of intelligence would think that, given the transformation process and what the creatures act like afterwards, but I can't really argue against it much more than that because it's certainly possible someone could think that way.

Yes, and I find it difficult to believe anyone who's educated would actually believe hype like "the reapers are our salvation", or "We can control the reapers" when all evidence points to the opposite.
If he's working under the collectors, it would stand to reason he would be under some degree of indoctrination. Plus, even in the ordinary world, people believe weirder things due to stress - and working in a torture lab wouldn't be a great boon for one's sanity.

Not necessarily, since it's caused typically by proximity to actual Reapers, of which there may or may not be any nearby. I know that, at least in ME2, there really wasn't any of that going around because there weren't any Reapers present.
EDIT: Which is why I said I can't make a strong argument against it. It all comes down to the character mentality.
