I love the god lore, however the favorite quest ive ever done has been Nomads Requiem. I did this quest pre-eoc and I loved it, everything up to and including the then very challenging boss fight.
I loved Branches of Darkmyer, but my vote goes to The World Wakes. The Shrine of Guthix is just beautiful; the ambient sound, the graphics, the storyline that comes to your mind when you enter the cave - bliss.
It's my favourite place. I find any reason to go there with my Sixth-Age Circuit.

My vote goes to A tail of two cats.
The quest was Interesting in the way that it took you all over the world, had you talking to the sphinx, cat and a very hypocondric cat owner.
It was just silly enough to be a great runescape quest, but not so silly it became stupid.
It gave us some insight to the first age, and our first "glimpse" of the dragonkin.
And of course, who can forget the scene where R4ng3rno0b889 Gets #Rekt by the king black dragon?
