I don't really think the genders would have made a large difference to the story really. They could have all been male or mixed and I don't expect the story would have played out any differently. The relationships would have had to be remapped a little, but I think only Madoka NEEDED to be female.
Though, that said, maybe I can put that down to a difference of viewer perspective. Some people need a proxy in a given series to project onto, where others watch the series 'though the eyes of God' and don't need a character proxy.
But the third movie, I'm a little on the fence about whether I like it or not. The characterization at the end (vagueness for spoiler reasons) felt a little unrealistic to me. A little to overkill in comparison to their established relationship, and the methodogy behind exactly how that was achieved was never really explained either.
