Firstly I'll just say that there have been a few issues with auto-clicking and botting recently. No names will be mentioned at all.
My question is for every clan leader or past clan leader, how do you detect botting or auto-clicking? Do you rely on the word of your councils/high ranks? Or do you simply watch for bot like behaviour?
First off: Jagex takes botting very, very seriously. Essentially a no tolerance policy, and in the past they did rollbacks, but nowadays you don't see those anymore and instead only hear about permanent bans.
As a clan leader, I think you should clearly re-iterate to your clan how Jagex rules are clan rules as well, and as such how botting is not allowed. You should also mention how just because one person bots but doesn't get immediately get banned for it doesn't make it any more okay, since if I were you I would be most concerned about others being misled into thinking that it's okay. The reason why bans aren't immediate are so that Jagex can learn more about the bot code and as such, better detect botting programs.
I don't know what you should do about suspected botting, since you don't have the tools nor grounds to accuse someone of botting if they don't admit to it. But worst comes to worst, you can report them for suspected botting; Jagex would then investigate your report more thoroughly.
As a clan leader, whether you want to do that is completely your decision, and I also reckon reports would be on a situational and person-by-person basis.
We have a no tolerance stance on the botting or autoclicking in the clan. But I'm just wondering how to detect it. I am all for reporting the issue ect. But to avoid future drama issues I'd like to be better equipped I suppose.

They dont take it as seriously as they should, the detection rate is often poor and the penalties for being caught is soft.
One example i will give of a player i caught at serene stones did 150m botted mining xp not only that but bragged about it too, was back the next month after a months ban.
While i was mining i caught almost hundred, i was able to break them myself with the clan vex, over 50% are still actively playing.
Seren stone bots are amongst the easiest to detect yet over 50% of the ones i caught got away with it.

Unless you personally catch them (break them) theres no sure way to tell, anything other than that is just educated guesses and hunches. If they have been banned though i think they will instantly show as f2p and not exiting but that also probably depends on the type of ban.
Where there's a will there's a way. Bots will always be a problem and hard to tackle for any game as we all should know.
We can only be all vigilant ourselves to help Jagex tackle the problem. With the millions of accounts worldwide, the bot wave's of bans will only be temporary so instead of arguing about the problem just be thankful that you have made a difference to make the game a better place.
I alert my members to be all on their toes and report accordingly when it comes to this issue. The only way we've been able to detect it is if we try to speak to everyone and see them in-game. As we are a close-knit clan this is easier to do as compared to larger ones. Just be sure to log all individual issues.
When we suspect someone of it due gains/no talking and stuff, we try to find the person in-game and see if he responds there. And try to teleport/trade/etc... if he doesn't respond after like 5 mins and still continues doing what he is doing we could say he is a bot/autoclicker.
The best scenario is when they crash and stand like somewhere for hours. In that case we know pretty sure it is a bot/autoclicker. Ofcourse we can not 100% be sure they bot, but we also report them when we find them and a kick/ban from the clan might be better if the clan already thinks he bots.

^ This. We have zero tolerance for botting, it forms part of our clan rules that anyone botting. or displaying bot like behaviour and being unresponsive to chat, will be removed from clan. However, we would need to see them in action in order to remove them, not just do it on hearsay.
We ask that all clan mates remain in clan chat at all times, and have 3 highest ranks ( at least) on their friends list. - obviously there are times, during war bands for example that these are temporarily turned off, but other than that, anyone who goes pm/clanchat off without mentioning why, would raise suspicion.
We had someone in clan not too long ago who would say good night, but then leave clan chat and turn pm off every time. Further investigation showed us that this person stayed logged in, getting xp all through the night until he would " log in" again the next morning.
There is no way we as players can categorically say someone is botting or autoclicking unless we can break it. (make sure you always report)
