Why is a clan's total xp not updated instantly after a member leaves?

I believe that is because it is a very intensive data process that requires actively running to clean and update the dataset. Changing that setup would also require substantial engine work.

Why does total clan xp need to decrease when members leave?

The XP also has to be removed because of how the data is generated. Unlike the Death and kill counters, which have to stay because of how that data is generated. They function the way they do because of what data is stored and how it is done. To make changes to it would require engine changes to those fundamentals.

Oh. And changing the methodologies for those would require a reset of the Clan hi-scores.

Add a toggle to citadel skillplots so that players have a choice of gaining xp in one of several skills per plot:

While I really appreciate the thought behind the idea it is rarely the specific skills in use that are the problem - the request is generally for more plots, and often for more activities themselves with a greater variety of task. And that is something we would want to look more deeply at.
Thematically it is also problematic - issuing construction xp for chopping a tree or divination xp for summoning minions would make a whole bunch of our developers twitch a lot.

Are there any plans to add more plot(s) to the Citadel?

There are no plans to add more plots to the Citadel currently - to add more plots would require a complete rework of the Citadel itself as the tiers and plots that in place are directly tied into that code structure.

This is not possible with current technology limits. It is not something we would look to address currently either given the engine changes it would require to be made.
