Hold a moment. He's hiding on the ship himself, undetected, but he also has goods smuggled away in crates?
Are those his crates? If so, would it not make more sense to buy a seat as a legitimate passenger? Would it not look suspicious if the crew found out they were transporting luggage that didn't belong to any particular passenger? With the way you've described it, he had to stash his contraband, then sneak onto the ship and also smuggle himself in with his own cargo. Why wouldn't he just buy a ticket under a fake ID and come up with an appropriate cover story?
If they aren't his crates, how did he get the contraband in there in the first place? Presumably the crates are sealed, which means he had to somehow open, rearrange the contents, drop his contraband in, and close them, all without creating a disturbance (he can't damage the wood or spill any fodder - consider that many crates require crowbars to open, and I don't see why they wouldn't be stuffed full.) And how does he intend to retrieve the stolen goods stashed within? If he carried them in on his person, then why does he need to put them in containers at all?
If he's on the ship uninvited, how exactly does he intend to transport any of these goods out?
Who is helping him in this? This doesn't seem like it could possibly be a one man job.
Why is a passenger ship transporting fodder?
Also, if he is hiding in a crate, he would be in the cargo hold - how did the screams, gunfire, and the sound of the raging storm not wake him before the ship crashed?
