As requested by Mod Jack and others on this thread , I have compiled a list of every quest in the game, and marked which age they take place in. This includes all quests that that can be considered to take place in the Sixth Age, the Fifth Age (which includes more than just the 20 or so that are marked as Fifth Age in the game), and "age neutral quests", which can take place in either age.

Some quests are required for Fifth Age quests, but for the purposes of storyline and gameplay, they have little reason to be there, and could easily be removed. Although, until that happens, I still consider them Fifth Age. These quests are in italics .

Personally, I consider ALL quests released prior to Bringing Home the Bacon Fifth Age, but many of them could really take place in either age. At any rate, this list may be considered useful for those who wish to complete all Fifth Age quests before starting The World Wakes, and then moving onto Sixth Age ones such a Bringing Home the Bacon and the Death of Chivalry.

Quests that are definitely in the Sixth Age, and take place in the "Sixth Age" storyline.

#Missing, Presumed Death
#One of a Kind
#Mahjarrat Memories (miniquest)
#Fate of the Gods
#The Mighty Fall
#Heart of Stone
#Dishonour among Thieves
#Hero's Welcome
#The Light Within

Although pretty much every quest released after The World Wakes takes place in Sixth Age, a few could easily take place outside of it.

#Bringing Home the Bacon - No reference made to the Sixth Age.
#Broken Home - No reference made to the Sixth Age.
#A Shadow over Ashdale - No reference made to the Sixth Age, but Gudrik's dialogue does indicate that a time jump has happened since the tutorial.

Quests that briefly mention the Sixth Age but are otherwise unrelated.

#Birthright of the Dwarves - Veldaban mentions Guthix's death.
#Plague's End - Lathas mentions Guthix's death.
#Dimension of Disaster - The World Wakes, Missing, Presumed Death and Dishonour among Thieves referenced. Alternate Varrock is still in the Fifth Age since Guthix didn't die there.

Other:

Koschei's Troubles (miniquest) - Was released the week before The World Wakes, so should generally be considered Fifth Age. Kharshai cameos in Hero's Welcome regardless of whether or not this miniquest is completed or not, making a pretty strong case for being Fifth Age. As a result, Blood Runs Deep and its requirements would be Fifth Age by proxy.

Despite this, the miniquest is required for him to show up in Missing, Presumed Death (a Sixth Age quest) for some reason, and Jagex have stated on one ocassion that the miniquest could be considered very early Sixth Age. So I dunno.

These quests HAVE to take place in the Fifth Age. The World Wakes takes place assuming the majority of these quests have been completed, and they are required for the Sixth Age Circuit, although this list also includes a few other quests that get referenced in the quests required for the circuit. Sorted roughly by Quest Series.

#The World Wakes - The final Fifth Age quest. Happens as if the events of all other quests have already taken place.
#Ritual of the Mahjarrat - Marked as Fifth Age
#The Temple at Senntisten - Marked as Fifth Age

#Missing My Mummy - Marked as Fifth Age
#The Tale of the Muspah - Marked as Fifth Age
#While Guthix Sleeps - Marked as Fifth Age

#Fight Arena - Marked as Fifth Age
#Hazeel Cult - Marked as Fifth Age

#The General's Shadow (miniquest) - We help General Khazard inform his scouts that the Ritual of Rejuvenation will soon occur, which obviously can't happen if it already has.
#The Curse of Zaros (miniquest) - The ghostly robes are required to gain General Khazard's trust, as he does not trust those that are not of the Shadow Realm.
#Shield of Arrav - We restore the Shield of Arrav, allowing Dimintheis to later use it to repel Zemouregal's zombie invasion.
#Desert Treasure - Marked as Fifth Age
#The Dig Site - Required for Desert Treasure, nobody knows who Zaros is in this quest, the ruined temple we discover in this quest is repaired in The Temple at Senntisten, and our experience gained in archaeology from this quest is the reason we're allowed to participate in the goblin archeological dig in Another Slice of H.A.M.
#Icthlarin's Little Helper - Required for access to Sophanem, which features in A Tail of Two Cats.
#Gertrude's Cat - Gives access to a cat, which is required for Icthlarin's Little Helper & A Tail of Two Cats

#Diamond in the Rough - Required for access to Sophanem, and we meet Leela here, allowing us to do a quest for in Missing my Mummy.
#Stolen Hearts - Ditto above
# Shades of Mort'ton - Required for Sacred oil, which is used to store Arrav's heart in The Curse of Arrav. No real storyline requirement, since sacred oil can just be purchsed on the Grand Exchange anyway.
#Fairy Tale III - Orks Rift - Allows access to more Fairy Rings, allowing access to Kethsi.
#Fairy Tale II - Cure a Queen - Allows access to Fairy Rings, allowing access to Kethsi.
#Fairy Tale I - Growing Pains - We first begin assisting the Fairy Queen here, managing to retrieve her magical secateurs, which the godfather then steals again in part 2.
#Lost City - Allows access to Zanaris, which is used in future fairy ques
#The Restless Ghost - Gives ability to speak to ghosts, which is required in many quests.
# Rocking Out - Required for ROTM so the pirates talk to you. Cabin Fever would serve much the same purpose, although the Book o' Piracy would be required instead.
# The Great Brain Robbery - Required for Rocking Out.
#Cabin Fever - Required to access Mos'Le Harmless, which is where part of ROTM takes place.
#Pirate's Treasure - Required to gain Pirate Pete's trust
#Rum Deal - Required to gain Bill Teach's trust
#Druidic Ritual - The Druids reference Guthix still living.
#Let Them Eat Pie - References the on-going war between the imperial guard and the trolls, which has ended by the present day.
#The Slug Menace - Required to become a Proselyte Temple Knight, which allows us to be sent on a dangerous Temple Knight mission in ROTM.
#Sea Slug - Required for Slug Menace for obvious reasons.
#Wanted! - Required to actually become a Temple Knight
#Recruitment Drive - We join the Temple Knights, allowing us to do a mission for them in ROTM.

#All Fired Up - The beacons in the Beacon Network turn green in Defender of Varrock if this quest is complete, so obviously, that can't happen if it takes place in the Sixth Age.
#Family Crest - Required for Defender of Varrock due to Dimintheis being the one capable of using the Shield of Arrav.
#The Knight's Sword - Required to gain Thurgo's trust, allowing him to assist us in defeating Zemouregal in Defender of Varrock.
#What Lies Below - Surok Magis is the main villain, and he gets take into custody in While Guthix Sleeps, so obviously this can't take place before that.
#Troll Romance - Allows access to Trollweiss mountains, which are used in The Curse of Arrav.
# The Tourist Trap - Required for Desert Treasure, although there seems to be no storyline reason.
#Troll Stronghold - Required for access to Trollheim mountains, which are used in The Curse of Arrav. War between imperial guard and trolls still ongoing.
#Death Plateau - Required for access to Trollheim mountains, which are used in The Curse of Arrav. War between imperial guard and trolls still ongoing.
#Devious Minds - The Entrana Relic is stolen in this quest, allowing it to be used by Azzanadra to restore contact with Zaros.
# Recipe for Disaster - A WGS requirement for the sake of being difficult. No storyline reason.
# Cook's Assistant - Req for RFD
# Horror from the Deep - Req for RFD
# Witch's House - Req for RFD
# Shadow of the Storm - Req for RFD
# Summer's End - Req for WGS for no storyline reason, besides a reference to the spirit realm dragonkin symbol in Movario's notes.

#King's Ransom - Required for access to the Black Knights' Cellar, which is used to reach the Black Knights' Catacombs in WGS.

#Holy Grail - Our murder of the Black Knight Titan in this quest enrages the Black Knights', who set in motion the events of Kings' Ransom.
#Merlin's Crystal - We first become a Knight of the Round Table here.
#Murder Mystery - We first meet the Sinclairs here.
#Dream Mentor - Featuring Cyrisus, who gets killed in WGS!
#Eadgar's Ruse - Goutweed is used to make a potion in Dream Mentor.
#Lunar Diplomacy - Allows access to Lunar Isle, which features in Dream Mentor.
#The Fremennik Trials - We become a Fremennik here, allowing us to be an ambassador for them. Also features Kharshai, who is still unaware of his identity.
#Shilo Village - Allows access to Shilo Village, where Duradal the Slayer Master can be found.
#Jungle Potion - Requirement for Shilo Village, which features the questgiver of this quest.
#The Hand in the Sand - Features Truth Serum, used in WGS to interrogate one of Lucien's spies.
#One Small Favour - Req for many, many quests. Referenced in many fifth age quests as a running joke.
#Legends' Quest - Allows us to join the Legends' Guild, allowing Radimus to send us on the While Guthix Sleeps quest.
#Heroes' Quest - Required to be considered for application to the Legends' Guild.
#Dragon Slayer - Required to be considered for application to the Legends' Guild.
#The Path of Glouphrie - Featuring Hazelmere, who has a vision of his death in WGS.
#Waterfall Quest - Required for Path of Glouphrie, Golrie is first introduced in this quest. Due to our actions in this quest, he is able to lock the hobgoblins in a cage.
#The Eyes of Glouphrie - Featuring Hazelmere, who dies in WGS.
#The Grand Tree - Featuring Hazelmere, who dies in WGS.
#Tree Gnome Village - Req for accessing the Tree Gnome Village, which is used in Path of Glouphrie.

#Tears of Guthix - We learn how to make Sapphire Lanterns in the quest, allowing us to find the Stone of Jas in WGS. We also meet Juna, who aids us in the goblin quests and The World Wakes

#Fishing Contest - Required for Land of the Goblins due to needing to catch a Hemenster Whitefish, found in an area that can only be accessed during/after Fishing Contest.

#The Giant Dwarf - Required for Another Slice of H.A.M., as a train link with Keldagrim (which can only be accessed after starting this quest) is established during it.

#Priest in Peril - We first meet Drezel here, allowing him to aid us in the Myreque quest.
#The Firemaker's Curse - Marked as Fifth Age
#Garden of Tranquility - Required for many quests, such as The Curse of Arrav, due to the active Ring of Charos being used in them.
#Creature of Fenkenstrain - The Ring of Charos is first obtained in this quest.
#Demon Slayer - Currently required for Defender of Varrock. In While Guthix Sleeps, Silverlight is mentioned in Movario's notes, and is required to kill Tormented Demons after the quest, which I would consider Fifth Age content.
#Vampyre Slayer - If completed, Count Draynor's death is referenced in Desert Treasure and the Myreque quests.
#What's Mine is Yours - Due to your actions in this quest, Doric lets you use his Whetstone in Devious Minds.
#Mourning's Ends Part II - The Elves are much more secretive and hidden away in these quests, unlike in Sixth Age content, and Lathas states in PE that he assumed the DL was Zamorak.

#The Golem - Required for Missing my Mummy. Also referenced in Missing My Mummy, as players ask the golems encountered in the quest why they are unlike those found in Uzer.
#Rune Memories - Ariane states that the gods are gone in the present tense.
#Rune Mysteries - Required for Rune Memories & many other quests
# Wolf Whistle - This is required for many quests due to Summoning, but it is no longer required for Summoning. War between trolls is also said to still be ongoing.
# Zogre Flesh Eaters - Is required for many quests due to disease, which got removed.

#King of the Dwarves - It's suggested by Veldaban in Birthright of the Dwarves that the edicts fell shortly after he became king.
#Forgiveness of a Chaos Dwarf - Req for King of the Dwarves for obvious reasons
#Forgettable Tale of a Drunken Dwarf - Req for Forgiveness of a Chaos Dwarf for obvious reasons
#Fishing Contest - Req for Between a Rock... in order to get Dondakan's trust
#Between a Rock... - Another requirement.
#Dwarf Cannon - Requirement for dwarf quests in order to gain the black guard's trust.
#My Arm's Big Adventure - My Arm appears in King of the Dwarves.
#Eadgar's Ruse - We first meet Burntmeat here.
#The Feud - We need Dung for My Arm's Big Adventure.
