I'm going to have to go with The Chosen Commander. While I greatly enjoyed some aspects of other quests, Such as the epicness of Dragon Slayer when f2p, The Chosen Commander was the best representation of "questing done right".

Even though there are quests like Fate of the Gods, While Guthix Sleeps, and Branches of Darkmeyer, The Chosen Commander was a true finale that didn't disappoint (I'm counting The Mighty Fall as an Epilogue here).

While it's true that The Void Stares Back was also a finale, filled with the always appreciated ability to make choices and decisions, the quest series has less of a build up compared to the lineage of The Lost Tribe to The Chosen Commander(5 quests versus 3). Also, at the time Zanik's crossbow was a decent weapon, so it had a good reward and an excellent story (while The Void Stares Back had a great reward, Korasi's sword, and a very good story).

I also enjoyed The Chosen Commander, as it was not overly challenging at the time(This is also why I wouldn't consider Nomad's Requiem to be that great. It was essentially "enter the dungeon and kill the boss", like high stakes dungeoneering).

With Plague's End, I hope that an immense amount of effort is put into the story of the elves, Priffdinas, and the dark lord and not just into the boss fight and puzzles. Too much or a boss fight and you get Nomad's Requiem or The Mighty Fall, yet if there is too much of a puzzle aspect, you get an Elemental Workshop III.

I hope Plague's End will be a combination of While Guthix Sleeps, Nomad's Requiem and Elemental Workshop III. It should be an extremely lengthy quest filled with lore, new characters, dialogues just like While Guthix Sleeps was, but also include a few very hard puzzles like in Elemental Workshop III and end with an incredibly challenging fight like in Nomad's Requiem (pre EOC)!

The elf finale ought to be something spectacular!

I disagree with the Nomad part personally; it can have a boss fight but nothing too spectacular or difficult, since the elf series was never about combat.

Also, updated vote count. :)

Perhaps you're half right; perhaps we can't win. But we can fight.

Underground Pass is my favorite. Like the op said, it's not very relevant to the Plague City questline. But I think it's a great examination of evil. Start with having to kill the unicorns and the paladins (both evil acts) to destroy your own purity so you can face evil. Then mix it with the chanting in your chatbox to give you a creepy feeling, like you're actually facing someone evil. Not to mention your supposed guide going crazy. It is probably one of the more convincing experiences I've had on this game. I think the comic relief with the drunk dwarf (who actually aids you in burning Iban's tomb) helped me out :p .

The Underground Pass also is quite difficult to traverse. Of course the agility obstacles, but the place is a maze. Making a wrong turn can force you to waste supplies you'll need in the end. I did this on Runescape Classic just recently where there is no home teleport. You know that you will either complete the quest or die. There were times that I thought I was going to die and lose my gear, but I prevailed and felt great doing it.

I would analyze the quest more but I was never great at doing that in school. All I know is that this was a great experience and probably has the most literary value out of any quest. The Plague City finale is coming out later this month and will likely feature the Underground Pass. If Jagex can build on Underground Pass and at the same time continue with this storyline, it could possibly be the best quest in Runescape (I'm keeping expectations low, though :( ).

My second favorite is While Guthix Sleeps.
Here's looking at you, kid.

Double post woops, I'll say a few other favorites anyway:

The Pirate Quest series. I love this one. Best characters out of any storyline. Funny but not forced like the Penguins. I am looking forward to the finale of this, and how they can relate it to the player owned ports stuff (which I think they will end up doing). I can't wait for my favorite characters to fight off against nasty foes like sirens and the leviathan.

One small favour. Comedic, I like how in the end the guy is just like, "ok, thanks..." while the player is expecting a huge reward.

Dragon Slayer. This was released before Runescape had a solid overall storyline, but it's a nice story about how you must avenge a past town with the slaying of its destroyer.

I don't like too many of the new quests. They are too easy. No items required and rarely any serious thinking. Boss fights are hard, but if you have tier 90 gear it's still usually a breeze. I suppose Fate of the Gods and The World Wakes were interesting, but I wouldn't call it a great experience.

Has to be WGS. I think everyone's already used my reasons for loving it :P

The sequels to WGS (ROTM, TWW, FOT* etc) I feel fall too short of being great quests. After the immense revelations of the first grandmaster, the rest just kind of seems "oh okay, so there's that".

I do love the Myreque series though. Darkness of Hallowvale is fantastic, and I must replay it at some point. A Clockwork Syringe comes top for humour, though Bringing Home the Bacon's voice acted kitten sequence was side-splitting.

One quest I'm surprised hasn't been mentioned was The Elder Kiln. I felt so sad at the start, when the Ga'al was born and was sent to be slaughtered, even after all our efforts to save it. Hell all the Gaal feels in Elder Kiln and Brink of Extinction were fantastic. Perhaps from a gameplay perspective they weren't so great, though the combat was decent, but the story was heart wrenching in my opinion.

Agreed. Though Death of Chivalry was great, I don't think many of the 6th Age quests have really done the story justice so far.
