I'll give you my top four quests, because after those four most of all the other quests are in fifth place.
1. The World Wake: A lot of action, meeting Sliske again, Great lore, Great storyline, some heartache... all in all, a big favorite quest of mine
2. Ritual of the mahjarrat: Almost the same things as above, but because of the difficulty, I sometimes wanted to throw my stuff around, still loved the quest though
3. While guthix sleeps: Same as number #2
4. Death of chivalry: Everything was great, a bit too easy, but is was a novice quest after all, so a challenge was not to be expected.
5. Almost all other quests
Dead lasts: Nomad, One small favour, Elemental workshop III and Mourning's end Part II

I disagree - Nomad's Requiem was quite fun, while One Small Favour and A Mourning's Ends II were amazing.

Perhaps you're half right; perhaps we can't win. But we can fight.
It's tough for me to choose since some of the quests are just too good to pick only one. But my top 5 list would be....
5) While Guthix Sleeps. It was a great quest for its time, and ever since it came out a lot of quests have been following in its footsteps of moving towards the arguably darker side of the game's lore. The only reason it's so low on my list is because the twists and turns in later quests just outdo this one in terms of actual status quo changes.
4) One Piercing Note. It just seemed a lot more grounded compared to most of the other quests, and did what it set out to do pretty well. A tragic ending that seemed natural helped as well.
3) Death of Chivalry. The start was a little slow, but the scene where Sir Owen is explaining to you that the crypt is filled with skeletons like it is isn't because of grave robbing, but because the armies in the God Wars were dying so fast that they just had to throw the bodies in there because of not having any room left for a proper burial? It was effective in not only establishing Guthix's main point before his death, but showing just how horrible the fighting was back in the wars. And even scarier is the idea that it can just as easily happen again.
2) Darkness of Hallowvale. This was a tough contender for the number 1 spot because it did what other quests didn't at the time. It's one thing to say things are bad in vampyre held cities, but to go through the ghettos of Meiyerditch and see it for yourself just drives home how bad it really was.
1) The World Wakes. It's hard to find a quest that had major implications for the rest of the game like this one did. Sure, NPCs we liked died in the past, but their deaths rarely caused major changes to how things work. And on top of that, seeing the final scene gave me the feeling that we were totally done for. No matter how you view the him, Guthix's death gave me the impression that the only 100% 'good' god in the game is gone and now it can only get worse.
