At the ending of FMA, there comes into account the law of equivalent exchange, just as in any chemical reaction, what goes in comes out.
Ed manages to get Al's body back, however, it comes with a price of them never seeing each other again, Ed having to give up all alchemic powers and Al loosing all memory of them travelling together over the course of the anime (however many years it may be).
It ends with Ed, since he had left their world to get Al's body back, he ended up in our world in Germany in the middle of WW2. Ed them makes it his mission, as well as Al to meet each other later on, Ed with the laws of physics and Al with alchemy.
Watch Conqueror of Shamballa to see what happens next.

I'm up to over 100+ Anime series watched.. And yes, Naruto does have fillers. The entire first series is basically *****(SPOILER)**** Sasuke leaves. Wow. That's it. Shipp, as of now it's going onto.. What.. The 3rd month of nothing but fillers? I'm dropping it if it doesn't end soonish, lol. :\

Anyway. That said.. I is a bit of an Anime guru.. So if anyone is looking for a decent series, tell me genre and what you've already seen. :P

It's pretty much impossible to have fillers outside of flashbacks at the current point in shippuden. They also need to put space between itself and the manga, so we end up with flashback fillers.
I will say that after the filler ther will be some O_o :O moments in the following arc, so even if you can't stand filler, you should go back to it after the filler ends.
