The reason it was in-game on Runescape was:
1) The delay on new Clan Members being able to function as a full member of the Clan ie Citadel skilling.
2) The ability of individuals to leave one Clan and take part in activities, including the Clan Cup, as a member of another Clan straight away. There was a significant issue with this during the Clan Cup and led to disqualifications.
3) That "Clan Hoppers" caused significant concern to a number of Clans and were something we wanted to address.
- Since no citadel and avatar buff or any Clan Cups so far it was a bit not needed....
Again nothing has changed in terms of restrictions to citadels or avatar buffs, both systems require a person to wit one week before they are involved in citadel related things.
Most people would rather be in a clan and waiting rather than be out of a clan and waiting.

Apart from now you have to wait 9 days for an avatar.

Nope - new players could not at all. That was the probation period previously referred to and one of the big issues we wanted to overcome with the change.

That change couldve been made without having to force people to wait a week to join a clan.
Infact thats not even a feature connected to cool down, thats something that can apply with or without because as it currently stands new players are not even subject to cool-down at all.

No - that change could not have been made in the way you have described. Hence the change we made to the system which was the best option using the data structures we had available and the changes we could make to them.

Seems to me like its very easy for the system to differentiate between who has and who hasnt previously been in a clan.

It really is not as simple as it might appear - if it had been that is probably the solution we would have utilised but it was not the case, as Mod Maz did explain at length when we made the changes.
