I don't think lore necessarily is the reason the player -can- choose which set of decor they would like for their chapel. Instead, I think Jagex understands that it isn't likely that many players would want to "take ownership" of a chapel if they were denied a choice of which god to follow in the first place.
What can kinda further illustrate the point of this being merely a freedom of choice update for players is the dialogue a player can have with Flint in which they ask him which god he follows. He doesn't provide an answer, stating instead that "that information is ecumenical."
("Ecumenical" would be a real life reference to the pursuit of unity among Christian churches, which may mean that Flint is simply trying to appeal to a greater sense of general piety without specifying whom one should be worshipping in the first place.)
From that respect, all of the missed deities are feasible future options if Jagex is so inclined, as well as a couple of interesting non-deity options (Bob the Cat harkening back to the POH altar that Fort Forinthry's chapel draws some inspiration from, The player themselves as a subtle nod to "the Church of You" concept that was brought up in that one RuneFest, etc.)

Probably it is more up to Adrasteia. Roald is just a dummy and has always been one. Remember, we didn't have to consult Roald and killed Cerberus in the first quest we charged into Morytania.
It won't surprise me all those choices we are given in customizing our altars, seasons etc will pave the way for more content of choices of the players. The Time Guardian has always been above the other kings and queens, and perhaps gods too (except Guthix). We never go to the governments and gods and ask them the approval or disapproval to do anything.
