From the first story, I thought it was inspired from the Matrix. I asked him about it and he said it wasn't inspired from the Matrix.

In other words, I don't have any other guesses about how it was inspired.

the matrix...i can't see how it relates to the matrix too much. but in .hack the main character got bugged by a glitch in the game where he went into a coma, this infected only him, but he fought to get out, and in the second season more people got infected and now it was new people. and some of the monsters and bosses were bugged too...
