Yeah, it was never intended that pures would be okay to complete the diary without completing the quest except if they got to the point of killing the avatar before the update came out.

If I want pet should I drop essence at altar and craft one rune at a time to maximize my chances?

The odds of receiving a pet take how many essence are being crafted into account. There is 0 benefit in doing this
