Hi, this just means that your progress in Shadow Reef will be lost if you enter a new instance.
It's only your progress into those dungeons that is lost, so barriers/doors etc will be re-locked and you will have to kill the monsters again to get deeper into the dungeon.
Your achievements and quest progress is kept

on what's important,
capture
the good times,
develop
from the negatives, and if things don't work out,
take another shot
!
