You do not have to take them from the bank. Partially filled urns are automagically received from the bank when you start skilling.

After the challenge I bank it. The next time I have my brooch on and get a farming challenge again, instead of a new urn from my brooch, it will retrieve the partially filled urn from my bank and continue filling it?

Yes, that is exactly how it works. I didn't know that either for a long time.
PS: This is also how it works without using the brooch. If you take out unused urns from the bank and leave the partially filled one behind, it will also be pulled into your inventory automatically when you start skilling.
