Yeah it is quite pricey, but if you stay in a hotel outside of Manhattan and just take the train in every day (or however so often you'd like to visit there), it's much cheaper than actually staying in an expensive Manhattan hotel, even with the added train fares. Also, Manhattan is very noisy all night and day even when you're in a good hotel with insulated walls, so you will most definitely sleep better at night in a hotel in a quieter area.

Edit: Of course the flights do cost quite a bit too, but overnight flights tend to be cheaper so you may want to look into getting one of those. Also try booking as far in advance as you can, again that helps to reduce the price. :)
