From a dev perspective, Jagex appears to have been avoiding them as much as possible.

Narrative, it's likely the Godless were never big enough to be a big organization on their own.
More like a loose coalition.
Guthixians and former Guthixians making up a chunk of it.There likely weren't enough people already unaligned or as agnostic/atheist to truly form their own faction.

Then after the events of WE1-3, there were even fewer still around.

The Crux Eqal, Void Knights, etc still had their own organizational infrastructures in place and were able to lend their aid to the EGW battles in that capacity.
Any Godless wanting to take part, joined the formal organizations rather than under a crude banner.

The truth is out. All real Guthixian/Serenians know what that evil God did.
You can cover for your Gods all you like. She was right about them. He killed her because she wouldn't use god powers in the godwars dungeon. He threatened her and she wouldn't obey. And the Godless won still.
