The quest mentions the Elder Gods destroying the device (I think it was specifically Jas that went on the rampage as mentioned in the Nodon cutscene). Given that Kerapac only just discovered this means of making shadow anima, he would have spend most of his time making the machine, not the defences that would keep the Elder Gods at bay.
It is pretty easy to explain why he could not simply rebuilt it afterwards: now the Elder Gods knew of the machine. If he started rebuilding it he would have immediatly alerted the Elder Gods. Besides, he needed the machine in the first place to have any defences against the Elder Gods.
In that sense it is actually impressive he managed to buy enough time (pun intended) with the needle: he pulled the near finished machine into the present and managed to finish it and make defences before the Elder Gods could act.
Or... was having us the world guardian deal with the issue the plan of the Elder Gods all along...
