I imagine the reason the Godless haven't appeared much recently is simple; there's not much room for them in the current Elder God War plot arc.
Right now, with the exception of Zaros (and possibly Zamorak, who hasn't done much of anything since Sliske's Endgame; though I imagine he would side with us if push came to shove as utter extinction doesn't leave much room for the chaos he loves so much), the gods that are currently on Gielinor are explicitly our allies against a much larger threat. Seren is leading the council against the Elder Gods. Saradomin is taking a direct role as well, as seen in the Battle for the Monolith. Armadyl, while not taking a direct role as far as we've seen, seems to be supporting Seren.
The way things currently stand, choosing to fight against the gods in general would be biting the hand that feeds us: a suicidal move when the power and knowledge of most of Gielinor's gods are instrumental in the fight to stop the Elder Gods from killing
everyone

Once that threat has been dealt with, however? Then, and not a moment sooner, could I see the Godless resurfacing, as we debate whether we need gods on Gielinor anymore without worrying about an even larger threat obliterating everyone. Zaros' actions during the Battle for the Monolith, and how he unleashed the Anathema onto Gielinor for his own selfish ambitions, will most certainly give the Godless' cause a great deal of ammunition when that time comes. But that time isn't when the Elder God Wars are about to begin.
