My old permanently banned account has the option to upgrade to the jagex account system. Does using this to link my un-banned and actively played accounts mean my old main will be un-banned? Or would using this somehow chain ban all of my current accounts?

I am confused why this would be offered to a permanently banned account, and why I wouldn't be able to at least appeal my ban (which happened well over 10 years ago) if I am getting offered this opportunity.

No, it wouldn't get unbanned, nor will the others get banned.

Offenses are character specific, and wont affect other characters tied to the same Jagex Account.

It is odd though that one got offered the upgrade option. Wonder if the Jagex account could be created but the import fails...who knows. Can I turn in a paper without citing all sources?

Jagex's systems have developed over the years, which means some types of old ban can be glitchy. So the fact you got an invite to the Jagex Account beta will just be one of those glitches, and does not mean your account will be unbanned.
