If I upgrade to the Jagex Account, will I still need my old authenticator? (I believe it is an outdated version of WinAuth).

You will need to enable a new Authenticator for your Jagex Account.

The Authenticator/s attached to your pre-upgraded account/s will become unusable and you can just delete them from your phone (or wherever you have them).
You won't need to disable them through the website as upgrading your account/s to a Jagex Account will do that automatically.
