Lower level ores you're cutting into either your profit or your savings by using signs. When it is worth 2,000 gp for an item, using something that costs 1,000 per charge is just a waste.
Besides, are you trying to say for lower levels a feature should be clunky because there is a higher level feature? Even if they did this it'd still be saving time using the signs instead of the ore boxes, so making the ore box more useful would not make it as efficient, so there's no reason the ore box shouldn't be made better.
Lower level ores are put near bank deposits for a reason, higher level ores are put far away from banks and deposits for a reason. For higher level ores it is worth using signs for, for lower level ores, not so much. So you use the bank deposit because it is right there, and it is the only thing that is making your time actually worth something. But using an ore box needn't be clunky because we have another feature; because it'd take nothing from that feature if it wasn't.
