The idea is the throwing weapons wouldn't themselves be augmented, but you would equip an item that stores that type of throwing weapon and keeps track of your use of that type of throwing weapon, and you'd get experience through that item being equipped from the use of the items stored in it, and when it runs out, you refill it and continue to collect experience from the items being added to it. So when it runs out nothing is lost you just add to it again.
This way you don't feel like by using throwing weapons you're not progressing the skill.
