It is a known fact farming timer doesn't work like what you think. Many things affect the growth stages of plants. For instance, disease and player hopping worlds often. It has been the case since the farming skill was released in 2005 for RS2/RS3/OSRS.
The recent update didn't change the growth stage mechanics.
Cooldown of auras, Greenfinger included, are fixed always though.
Well, I dont worldhop, herbs dont get sick ( relic of pharm ecology).
Well maybe you didnt know but the farm time for herbs was 90 minutes and it got changed to 60 minutes, and if you unlock Speedy growth, you skip the first growth face.

As I mentioned, advancement of growth stages of ANY plants, not just herbs, since the introduction of the Farming skill in 2005 for RS2/RS3/OSRS and not just the RECENT game update in RS3, have been affected by many many ways. World Hopping and plants getting diseased are just a couple of examples.
Plants growth are tied to some kind o legacy tick system in the game engine of all of RSC/RS2/RS3/OSRS. AFAIK, there are also saving throw of plants getting diseased or death. Sometimes when a plant, not just herb but just any plant we grow with our Farming skill like flower, or cabbage can stop growing even when it is not diseased when it beats the saving throw.
