The RuneScape account system we've been using is quite old now, and while its had its fixes and improvements over the years, its also had its flaws. RuneScape accounts haven't had case sensitive passwords for over 20 years, and there have been numerous complaints about the operation of the recovery system having a human judgement aspect to it (if someone has enough information about you, they could potentially try and impersonate you and get your account).
Its now been been bandaided so many times that its reached its end-of-life period, for the system to be retired and be replaced with a more modern, industry standard security solution.
Jagex accounts are the replacement - they offer a number of security and usability enhancements over the original system. They combine all of your RuneScape characters under a single account login, provide more secure credentials, and secure that single point of entry better.
After migration your login moves to an email, password, and 'second factor' - that second factor is either a verification code sent to your email, or a code from your authenticator app. You'll also need to use the Jagex Launcher to log in after migration, but once you've logged into the Jagex Launcher once, you shouldn't really need to enter your account information into it again unless you don't play for awhile.
"Linking" an account is adding a RuneScape character to a Jagex Account. Your Jagex Account can hold 20 RuneScape characters in it. Once you add a RuneScape character to a Jagex Account, the account is permanently accessible via your Jagex Account and the old credentials used to log in are invalidated. If your information is out there on the internet through old database leaks, this is pretty much a 'fresh start' where none of that old information can be used to gain access to your characters.
There shouldn't be any issues with both accounts having the same registered email.
