What do you mean? Are they significantly different? I wouldn't mind seeing some examples :-) Things may be looking down now, but I see a light at the end of the tunnel;

Bones / potion stuff: People prepping for necro. The items buy for more than GE can keep up with since the necro list was posted

Rares: Gold cap was just recently increased, some rares / items worth over 2b are yet to catch up.

low-volume cheap items: Scammers buying out the entire stock

Items like shoulder capes and new promo / holiday items: Jagex sets prices upon release which are often well over street value

Double XP coming up may also be the cause of some discrepancies

oh, you mean the prices that are actually being traded at vs what the game says the average is?

Players are free to trade at whatever price they wish to trade at, the game will obviously lag behind a bit (or a lot sometimes) in correcting itself to match the average transaction. Things may be looking down now, but I see a light at the end of the tunnel;
