All resourses dissappearing

Hi,
I'm having a little trouble understanding what exactly your issue is. What do you mean that the resources are disappearing?
Resources gathered in the Citadel are available and used during a single week's Build Cycle. Once that week is up, the Citadel executes its Build Orders. During that time, all resources gathered are either used for upkeep, totaled towards upgrades that are set, or carried over to the next week (excess). Depending on the Tier of your Storehouse, the amount of excess resources carried over to the next week varies by different percentages.

What do you mean by Avatar upkeep? There is no upkeep cost for maintaining an Avatar habitat. Once the Habitat is built (Tiers 1, 2, or 3), that's all of the resources needed for it. Avatars do have a weekly gathering limit that is the same for clan members, so they can fill a weekly cap too by gathering resources assigned by an Avatar Warden.
And I'm not sure if this is relevant to your question, but weekly Citadel Upkeep costs were reduced by 80% during this past December:
